Neji Hyuga
A genius born into the wrong family
Not many people have performed as strong as Neji in the Chunin Exams. The Hyuuga genius ignited the competition with his talent and ruthlessness. Neji dominated most of his opponents, including Naruto. If it weren't for Nine Tails, the latter would have been defeated as well. Despite his great performance, Neji is left out of the rest of the story, which wouldn't have happened if he had been the main character.
The main character, Neji, would have shown a different side of Naruto's world, where if you are born into the wrong family, you will live like a slave. Neji was born into the Hyuuga clan and was treated as an inferior being. A story that focuses entirely on Neji breaking through the shackles of the Hyuga hierarchy would be an interesting watch. Plus, Kishimoto could have easily connected Neji's story to the Otsutsuki clan.

Hashirama Senju was the First Hokage of the Leaf and one of the most powerful ninjas in history. In his prime, no ninja could beat him in battle. Even the legendary Madara Uchiha tried several times to kill him but failed. Hashirama's main source of power was Wood Release, a Kekkei Genkai strong enough to stop a tailed beast.

When it comes to villains, there aren't many better than Uzumaki Nagato. His appearance changed everything. He was a phenomenal warrior and leader who took Akatsuki to new heights. Nagato liked to talk a lot, but he could back it up with his immense strength.
Nagato had a realistic ideology that if humans do not know their own pain, they cannot change it. It was a bit radical, but almost everything about Naruto proved that most people don't feel sympathy, even for children. A good example is how most people in Hidden Leaf treated Naruto horribly and wished he would go away when he did nothing. It's safe to say that with his ideology and power, Nagato would have become a great protagonist.

Jiraiya
Much more adventurous than Naruto.
Jiraiya served as a mentor to many great ninjas, helping them grow as humans and ninjas. Jiraiya, also known as the Toad Sage, traveled the world completing missions and interacting with people. His travels also broadened his horizons and helped him learn more about the world.
If Kishimoto had chosen Jiraiya as the leader of the series, the story would have been much different. The lack of one default allows fans to understand the culture of different towns, large and small.
